A chance encounter leads professional bodyguard Yukichi Fukuzawa to begrudgingly take an arrogant boy genius named Ranpo Edogawa under his wing. Their first job brings them to a local theater on high alert after receiving a bizarre death threat — a challenge that will require both Ranpo's brains and Fukuzawa's experience. The aftermath spurs Fukuzawa to establish the Armed Detective Agency.
The ghost of the previous boss haunts the Port Mafia. At fifteen, Osamu Dazai, under the careful eye of Ōgai Mori, receives his first mission to investigate the matter. The investigation leads him to Chūya Nakahara, the infamous "King of the Sheep", a rival group of juveniles. With his own past unknown to him, and the lives of Sheep members on the line thanks to the Port Mafia, Chūya agrees to work alongside Dazai in order to unveil the truth behind the Port Mafia's former boss.
It has been a year since Chūya joined the Port Mafia after ending the "Arahabaki Incident" with Osamu Dazai. As he aims for the executive position, a man named Paul Verlaine appears before Chūya, calling him his younger brother.

Before joining the Armed Detective Agency, Osamu Dazai was the youngest executive with the Port Mafia, the most notorious underground crime syndicate in all of Yokohama. When one of their colleagues suddenly goes missing, Dazai and fellow Port Mafia member, Sakunosuke Oda are tasked with conducting an investigation.
Doppo Kunikida is an idealist and a straitlaced detective at the Armed Detective Agency, he's paired up with the agency's newest hire: a suspicious, eccentric, suicide-obsessed man named Osamu Dazai. Their first case together turns out to be far more complicated than Kunikida anticipated -- and it looks like the detective agency's sworn enemy, the Port Mafia, is somehow involved, too!
It showcases the protagonist, Atsushi Nakajima, as he adapts to live with his ability and meets both the Armed Detective Agency and Port Mafia, becoming the epicenter of their latest conflict.
A foreign ability-used based organization known as The Guild led by Francis Scott Key Fitzgerald, arrives at Yokohama in attempt in taking it over. With this new enemy rising, the old bones of contention are put aside and the distinction between foes and allies is blurred as the Agency has to ensure its survival.
A new criminal organization called the Rats in the House of the Dead makes its existence known to the Agency. Little is known about it and its alleged leader, Fyodor Dostoevsky, but a downward spiral begins when Yukichi Fukuzawa is attacked and left gravely ill. Both him and the Port Mafia's leader, Ōgai Mori, have been infected with a virus named Cannibalism. After forty-eight hours, the virus will destroy the hosts' internal organs, unless one of them dies before the virus outbreak, thus nullifying the other's illness. The Agency and the Port Mafia start a blood feud to save their respective leaders before it is too late.
After the Armed Detective Agency were framed as terrorists, a military unit called Hunting Dogs was dispatched to pursue them. In their pursuit of the agency members, the fifth and the last Hunting Dogs member was also revealed.
The Hunting Dogs continue to pursuit the other agency members and have gathered intel that the latter is heading to Sky Casino. Meanwhile, Atsushi and Kyōka, with the help of Lucy Maud Montgomery is also heading to the Sky Casino in order to meet the casino's manager Sigma and know the page's location.
Atsushi declares that he knows the page's location through Sigma's ability and the page is currently held by the Decay of the Angel' leader, Kamui. Ranpo Edogawa sets out to meet Ōchi Fukuchi in order to ask for his help in order to clear the agency's name as terrorists.
After the battle with Kamui, the final stage for the Decay of the Angel's plan commences - turning people into vampires and eventually controlling the humankind. The United Nations decides to release One Order, an ability weapon that can help suppress the vampire infection. Knowing Kamui's identity, the Armed Detective Agency also plans their move to retrieve the weapon.
